I would check the pins in the fuse block...unbolt the block from the fuse box and reinstall it and makes sure its pushed in good and while its apart wiggle the wires and make sure the pins aren't sliding too far back.
I worked on one of these not to long ago and it was the maf extension plug that came with the kit you could move it while connected and it would read right. I went ahead and located the temp sensor to the intake manifold problem solved.

If your timing was out on one side I would think that you would be getting different compression from the driver vs the passenger side....So you are for sure getting spark on the driver side?

I would think that it would be the pcm also if the TB isn't moving or making calibration sound at start up I don't believe that that would have anything to do with the pedal sensor. Also on a side note the 05 pcm is different than the rest of the 05-09 GT's make sure they send you the right one...
Sounds like a short to ground issue almost like your smart junction box is bad....but you might want to make sure your battery is secure and is not sliding back and grounding off when you punch it because your battery terminals are right there at the firewall
Sounds like your phaser is going out. If there the factory ones they already have some age on them then you throw cams on top of that. But usually when you get that code coming up after an install it means its a off a tooth but If it drove fine before its probably just the cam phaser.
