Try some higher octane fuel. It could be detonation due to the PCM being reflashed with a tune requiring something higher than 87.

B (body) codes don't turn on the check engine light (MIL). P (powertrain) codes do that. Cheap OBD scanners won't read B codes, only P codes. You will need something like an IDS to read B, C (chassis), and U (network) codes.

As far as the S197 GT and GT500 go, the 13/14 cars are by far the best. They don't have all the issues the 05-09 cars do. 11/12 cars are good too. But a 13....get it if the price is right (21-24k with that mileage). The IRS on the S550 is nice, but not all that much nicer than the 3-link S197 cars.

The 07-09 V6 spoiler is non-pedestal. Ugly as shit tho. I would just delete the spoiler. The early S197 cars look so much better without one, just like the SN95 cars do as well.

I would first get a flash tuner (SCT X3, X4) and program the PCM with a known and reputable tune. No telling what's on there now. Then get some wider tires. Ford did all the exterior mods you need over a GT, IMO.
