I have the stock exhaust with Borla Touring mufflers. I think it has a nice sound without being too loud. I also have the DOB supercharger installed. I like hearing the surcharger whine without the exhaust drowning out everything.

The Ford Performance kit I purchased also included the front dust shields. I went ahead and flushed out the brake lines with new brake fluid since I was already installing the four stainless steel brake line kit.

The extra weight from the 6 piston calipers shouldn't really affect the handling. Most 19" rims weigh more than the 18" rims and this could have a small impact on handling, but not really enough for you to notice.
