How to Silence Rear Axle Noise?

Yup, sounds like gear noise for sure, especially if its only in decel.. If the backlash at the pinion/ring gear is incorrect it will definitely make noise either accelerating or decelerating.

So the mechanic said the flange wobbles and he heard the pinion bearing is noisy.
If I renew the bearings and the flange, with I disrupt the backlash and the pinion depth ?

Chances are that the flange is OK and its wobbling is due to the bearing issue. Unless the flange itself shows evidence of damage (unlikely)

Any idea about pinion depth and backlash? Will I need to adjust them after replacing the bearing ?

If I can also jump in here with my Rear Axle Noise

When driving highway speeds for a while, 30mins or so, I start to hear a high pitch noise. It's almost like a dog whistle noise, I tried to record it but is able to. It mostly goes away if accelerating. At first, it will only be there at highway speeds but after some time going highway speeds, it can be heard at normal street speeds. If I stop for a while the noise will go ways and come back again after some time.

a few years ago I had work done on the rear end (a Posi unit, main bearing, seals)

You might try removing ring & pinion. On small 90* air grinder and using a 2" dia. 80 grit disc chamfering all edges on both the R & P removing the sharp corners which I think might be causing the gears to scream. I am planning on doing this on my 06 GT but haven't gotten around to it.

If you look closely you can see that the sharp edges were removed by the manufacture in the polishing process. I don’t know what more could be done in the sharp edge area. The gears don’t engage heavily on the edges.

So I replaced all the bearings in differential, and now i get some different, high pitched noise while decelerating.
My guess the pinion preload is not enough.
Do you know the preload says 19 to 30, is it case bearing preload or just the pinion alone?

From my experience, noise in a rear end can be isolated to:
a. improper gear backlash
b. bearing wear/failure (causing gear wear and thus improper backlash)
c. aftermarket case cover, causing inadequate gear oil distribution and excessive heat which causes a myriad of issues.
d. incorrect gear lube, causing the afore mentioned issues with wear.
e. tires,,yup depending on the tires they could transmit noise that could be mistaken for axle noises, this is real noticeable on cars with little sound deadening (like cheap cars or performance cars)
I would be curious to see what your axle temp is after a long run, an IR thermometer would work, just hit a rest stop, or safe place to pull over after a run, shoot your axle cover and see what the temp is. High Temp is a killer..

Can I still tighten it without taking the carrier out ?
If you can move the pinion side to side, aka feel some play, than it is too lose and you can tighten it. But VERY carefully, just until that play is gone. Correct torque is just past that point. Too tight and pinion bearings will burn up.

It doesnt have any play.
After renewing all the bearings I was extremly careful while tightening. There is no play. As much as I can trust the torque wrench( but I have really doubts that it showed the correct spec cause i could complete only half a rotation thanks to exhausts)) ) it showed 2.5Nm =22lb in. I get loud high pitched howl. And I have 0.001" to much of backlash(0.013exacly spec is .008-.0012). Think i'll leave the backlash where it is and tighten a little more the nut, to have 28-30lb case bearing preload.
What you think ??

Backlash would not concern me. I had even more than that without any noise, except throttle on/off clunk.
I setup my pinion preload by feel only. Sorry.
