Find a dealer that is mod friendly and take the car there to get it fixed. With a gear gone out of the trans there is zero reason for Ford to hook up to the PCM to diagnose the problem. You can easily get this fixed under warranty....

According to this TSB, they can deny warranty work for ANY drivetrain component if a tune was used.

I'm well aware of the TSB. There have been many modded people who have gotten there shit fixed under warranty since that TSB was issued me being one of them...
The dealer you bought from will try to keep (you) their customer happy, if they can. Some service managers will try harder than others. Luck of the draw really. Hard to see a service manager bending over backwards for a customer who didn't buy from them.
