Thanks for all the input and ideas. We found the problem today, embarrassingly enough. Despite a million tests, checks and eyes on this thing, I found the culprit today accidentally.
When the boost pipe came off, we lost one of the clamps. As it turns out, this clamp shot up the intake pipe housing the MAF sensor. It wedged itself in the corner where it wasn't visible from either end.
I was holding the pipe in my hand today banging on it when I heard a clunk. After some thumping, the clamp came tumbling out. 5 of us checked the whole system and couldn't see it.
I'm sure it's a one in a million shot, but damn....
