Clunking noise in neutral with clutch out

So im having a real big headache with my tr3650.I manual swapped my car did everything correct.Started the car for the first time with the clutch not bled and it sounded great no clunking or rattling.Soon after i got the clutch bled a horrible clunking noise at idle with clutch out started happening.Goes away with clutch in.Besides that it drives great besides the terrible clunking noise the driveshaft makes with upshifting.The car also loves to rattle like a damn tin can when shutting the car off.Already dropped the trans atleast 6 times changed tob whole clutch and no change in the sound at all.Was told by lito this is completely normal but doesnt seem normal for a 80,000 mile trans.My car also has howard rattler cams so it could just be bad motor mounts shaking the trans.Any solutions to this problem?

What clutch did you put in? What Throw Out Bearing? It is not uncommon to need a shim to make sure the bearing is 100% correct.

Stock pressure plate with a aftermarket clutch disk and mcleod tob.I put a mcleod clutch in and it made the same noise just took it out because it wasn't the issue.
