2006 GT Convertible top HELP

Ok, so I have posted this on multiple Mustang sites. But thought everyone could share with someone they know who may be able to help. Here is my Post:
I just bought my 2006 Roush Stage 2. With only 20,800 Miles I knew the top was not working when I purchased it. The day I looked at the car I lowered the top with the switch it worked fine. Then absolutely nothing when I tried to raise it back up. I do not hear the relays in the fuse panel clicking when I press the switch up or down. I do hear a clicking in the drivers door when I press the up or down button and occasionally the passenger side window will go up when I press the top button then, it goes back down when I press the opposite button.Here is what I have done so far.
1.) Serviced the pump with ATF
2.) Swapped the relays (bought new ones and tried them too, nothing) they do NOT click
3.) I pulled relays and checked for power on the correct slot, I am getting power at the relays, but they do not click
4.) The 5 amp fuse in the passenger side panel was blown and I found corrosion on the entire panel, I removed all plugs and fuses, cleaned with QD Elec cleaner and brush to remove green and white corrosion. Applied di-electric grease to all connections and replaced the 5 amp fuse.
5.) Checked for power at the hydraulic pump/motor, I am not getting power when I press up/down button
6.) Applied 12v directly to the hydraulic pump/motor and nothing happens.
I am so confused by all of this. Power at the relays but no clicking when button pressed. Swapped with brand new relays and same thing, so I think relays are good.
No power at the plug for motor, and direct 12V to the red or yellow pin does not do anything.
7.) I replaced the convertible top hydraulic lines, since they were leaking. While I had the lines disconnected I manually raised the roof. The windows would still not go up. Then a few days later, they did go up and down. Then stopped working again.

Sorry to hear about your issue. If you don't get any responses, you may have to take it to a shop for diagnosis/repair. Sometimes, some upholstery shops repair tops cheaper than a dealer. Tough decision, but sometimes we have to pay the experts. Good luck with your repair.

Did you disconnect all wiring to the motors and apply the 12VDC directly? If you apply 12V directly to the motor and it does nothing that is likely the culprit. I don't think the windows issue is related to the top. It's the other way around. Top won't move unless the windows are down. So it seems there may be issues with some limit switches or connections.

This car may have been a victim to the blocked drain on the passenger side and a new smart junction box may be in need. On the convertibles there is a drain on the passenger side that can get blocked. If that happens water can flow inside the passenger compartment and over the SJB. Unfortunately if that is the case it's a dealer repair. It has to be programmed.

I purchased a used SJB on ebay this week for my 2013 v6, installed it, and it worked without having it programed, maybe I got lucky, it solved the hyper-blink problem. My issue with the top is that it won't go down. I replaced the smart junction box, up/down switch (new), and tested the motor manually which raises and lowers the top. Not sure where to go from here. I wonder if anybody has a PFD shop manual for Gen 65's.

3. You need both 12v and a ground path. If relays don't have a ground path they cannot energize. If you've tested or replaced the relay it's likely you don't have continuity to ground. Trace the ground path to figure out where you're losing it.

6. When you applied 12v to the pump you did you connect a ground as well? Without it the motor won't run. (You can get a small 12v power supply for less than $10 at Harbor Freight (or a motorcycle battery) and a bag of small clip jumpers. They're handy when you need 12v to test components).
7. Sounds like you have corrosion/ground issues with the window circuits. Again, you'll have to troubleshoot/follow the power/grounds/determine continuity to figure out why. Do you have a VOM? Convertible: https://iihs.net/fsm/?d=40&f=Power Windows.pdf&p=3
