Throttle response challenge

I have a 2006 Mustang GT with some small modifications such as a BBK 40mm throttle body with a JLT CAI and have had these it since I bought the car in 2012. Recently I have had ongoing challenges with the throttle body and low air flow codes. I have replaced the following:
Mass Air Flow sensor (3 times)
Throttle body wiring harness
Throttle body motor wiring harness
Fuel pressure sensing hose

I have checked and triple-checked and cleaned the JLT CAI filter, plus checked the hose connections, and the throttle body nuts to the intake manifold, cleaned everything, and still have an issue.

This time the issue is P1000 code. I understand that is the OBD code, however, there is an additional challenge. When I lightly depress the accelerator quickly, the engine dies out. It restarts but the throttle response is bizarre. The engine doesn't respond appropriately when the accelerator pedal is depressed. The engine seems to pause before it responds, however, again, when I lightly depress the accelerator the engine dies out.

Should I recheck the throttle body voltage? I had already done this several times.

This is becoming very challenging and frustrating. Any insight here would be really appreciated. Recently, all the shops are charging an arm and a leg for basic services, which is why I do my best to solve my own challenges.

I have BAMA performance tunes and have updated and replaced the tune on my car with no effective changes.

Thanks.

The P1000 gets set when you disconnect the battery or install a new tune, it gets cleared after some driving cycles.
I would connect the SCT with a laptop and monitor the pedal and TB values, if you don't find anything, do a log drive with the error and send it to BAMA (on their page is a list of the PID values they want to get). I have done this several times until my complaint was fixed.

PS: I had an issue with my gas pedal and was not able to push it smooth enough, fixed it with silicon grease in the bushing of it. If you watch the PID of the pedal you should be able to push it so smooth that you can see every digit.

Is there not a calibration sequence? I thought was some sort of sequence/procedure to recalibrate TB and pedal but the actual procedure seems to elude my foggy memory.

Recalibrating the gas pedal and throttle body:
1- Turn the ignition to ON without starting the engine(dashboard lights come on and chime sounds).
2- After the chime stops, smoothly depress the gas pedal to the floor while counting 1001-1002-1003.
3- Release the gas pedal using the same procedure in 2.
4- Wait 6 seconds, and turn the ignition to OFF.
5- Wait 6 sec., and repeat steps 1-4 two more times.

Might be worth a try.

I have a 2006 Mustang GT with some small modifications such as a BBK 62mm throttle body with a JLT CAI and have had these it since I bought the car in 2012. Recently I have had ongoing challenges with the throttle body and low air flow codes. I have replaced the following:
Mass Air Flow sensor (3 times)
Throttle body wiring harness

You might want to consider reinstalling the stock throttle body to see if that solves the problem. BBK and other aftermarket throttle bodies, except for the Ford Performance units, have been known to be problematic due to poor quality throttle actuator gears.

In any event, unless you have a PD supercharger or major NA mods such as ported heads/performance cams/shorter runner intake manifold, a dual 62mm throttle body wont provide any useful benefit.

Thank you all for your input and suggestions. Nothing has worked. It appears as though it is time for FOMOCO dealers to take a look. Damn.

How's your intake filter? When's the last time you cleaned the MAF? Can you run a vacuum test?
