Theres an arrow at the top of the mount that should be facing towards the fender.

Did you trim the rear bump stops?
no... why?
Did you replace the strut mounts? They are known to fail. Kind of a one use deal.So rear clunk was the shocks? I dropped mine with k springs over the weekend and rear clunks over the bumps. But my car only has 6k miles and Im not sure if practically new shocks can cause that.

You torqued it all down with a load on it right?
For the fronts, make sure your sway bar endlinks are tightened completely where they bolt to the strut. That would cause a rattle. As for the rear, see if the exhaust is rattling against anything. With the car on the ground shake the exhaust around a little and see if you can hear it hitting.
well finally put the frpp shocks/struts on and the new 2011 gt500 front strut mounts. all the clunks are gone it def wasnt anything loose cause everything was nice and tight. the one side that waw clunking the front passanger side had the strut mount on wrong may have accelerated the blowing of that strut. the ride is so much better now blown shocks/struts are not fun to drive on for 3 weeks lol.
did you get some sort of a discount because I am seeing them listed on there for $432 for struts and shocks.
