2013 motor in 2012 mustang

Hello just seeing if anybody can put there 2 cents in on this that is very educated. I just bought a 2012 mustang gt very nice car. Only problem is that I've had it for only 24hr and its been nothing but problems. Has flashing cel, solid cel (for code p0302 misfire cylinder 2), goes into limp mode, sometimes when I hit a bump it completely shuts off the car (while driving). I talked to the dealer I bought it from and they said they will put it in their shop later this week. But one thing I am curious about is before I purchased the car they told me they swapped a 2013 engine into it cause the original motor was blown. From my understanding the 2013 5.0 is not plug in play with the 2012. Doesn't alot of stuff have to be transfered over and even then dont you have to reprogram the ecm and pcm? So my question is im afraid they didn't do any of this and just sloppily threw this motor in and threw it on there lot to make a quick buck. Do these symptoms sound like they didn't do the swap correctly?

My understanding is that 2011-2014 are all Gen1 Coyotes and are interchangeable Mustang to Mustang. Now if they put an F150 engine in there, it might be different I'm not sure.
