5r55s auto to T5 manual swap

I have done a trans swap on my v6 07 Mustang, I’m pretty sure there’s some wiring wrong but the issues I’m having currently is the alternator not charging the battery, reverse lights inop, I don’t care about cruise control. I will also mention I used an 05’ V6 Mustang T5 manual harness, everything else seems fine. I know I need a tune and I’m currently working on that. To go a little into depth the alternator and battery is fine, I have a temporary gimmic where I ground either the constant wire or switch wire and it sends the signal to charge the battery. What’s the issue for the charging system

anyone used forscan? I need some guides to change my transmission settings. Also an update, it has to be the exact year harness when swapping from auto to manual for the car to function properly.
