Aftermarket options with SYNC

Will an aftermarket head unit affect the SYNC system at all?
Also, where is a good place for me to read up on the SYNC features and all that since I bought the car used and don't really know what the hell I am doing with it.

what year? if 2010-14 look into http://maestro.idatalink.com/ Sync will remain fully intact and integrated to the aftermarket head unit
