The core charge for the reman is $360. Should I just keep my engine and part it out? The heads are probably still worth something.

You'd have to tear it down and see what's still usable. The cylinder head assemblies with cams should still be OK and you'd also be able to sell the oil pan plus the valve covers.
If you're lucky, the crank might still be undamaged and you could sell the remaining intact rod/piston assemblies to someone who might need them for a budget rebuild. The block is aluminum and weighs about 75lb so that could fetch decent money at a scrap metal merchant. All the other broken scrap could also be sold to the same merchant.

So the 4.6 is on backorder with no ETA, but I can get a 5.4 like yesterday. What would be required to drop in a 5.4?

I’m in North Carolina, where are you? I have my original engine in the garage(80,000 miles) that I’d sell you. Not interested in shipping it, nothing wrong with it, I forged a different engine and swapped it in.

The biggest issue with the 5.4 is the lack of an intake manifold that makes power over 5000 rpm. The H-pipe would probably need to be modified to work, tuning would be required for the extra displacement, fabricate an air intake system, and some wiring changes.
The 5.4 is an iron block as well so it will gain some weight.
It can be done, just not easily. I'd do a coyote swap before trying to make a 3v 5.4 work.
