There are actually quite a few things that need changed in the tune when you install a 3000 stall. I would look into changing tuners.

I'm no tuner but I speak from experience. I installed a 3500 converter in a 2007 Chevy heads, cam, headers etc truck and the guy doing my tuning at the time changed a bunch of stuff. Without the changes the truck would hit the rev limiter on every shift so he adjusted the shift tables in the tune. He also had to adjust when the converter locked up and he turned off some codes in the tune. You might think well that's on a Chevy but the the principle is the same on any newer car or truck.

Well I guess we will just have to disagree then as the convertor really has no effect on the shifts. I have been running a 4200 rpm Circle D convertor in my car for the past 1.5 years with absolutely zero changes to the tune relating specifically to the convertor, because all of the changes you are talking were already done with the stock transmission/convertor having already had my car tuned for performance. As for tuning the lock up schedule I had already done that with the stock convertor to gain mph in the 1/4 mile. Lockup has nothing to do with flare at the shift as you would have the convertor unlocked during all shifts and lock after the shift. Flare would be controlled by applying more pressure to the bands and or clutches to keep them from slipping during the shift.

The 5r is nearly completely tunable and tuning certain parameters of the trans when putting in a new converter would only benefit both the driveablity and the performance of the new converter/trans combo. I know that when I originally put in a new 3k stall in my old GT, my o/d light began flashing and that issue was corrected through tuning. I cannot tell you exactly what it was that was tuned in the trans, but I do know that the only changes made to that tune were trans related.

That is entirely possible as the computer may have believed that something was wrong based on the signal from the sensor for the input shaft as compared to the signal from the sensor on the output shaft. It assumed there was abnormal slippage. In this case I am relatively certain the change made is to the allowable range of slippage and not to any thing that will mechaniclly alter the operation of the transmission.
