I have the Shaker 500 in my 05GT and was wondering if any knew if I could use the Shaker 1000 sub/amp setup with this head unit.

If so...is it a direct plug and play or what?

The Shaker 500 does not have the extra plug that the Shaker 1000 has. And that extra plug is for the rear amps and speakers. So my guess would be unless you somehow want to splice in to the front amp inputs and take it to the rear, and wire up an amp on wire then no.

What about the wiring in/to the trunk...is it there? I know in years past they would use the same harnesses no matter what the options were.

For example, on the 87-93 fox bodies, the wiring for the GT foglights was present even on the LX models.

No. It is not there.
Why even worry with spending the money on the rest of the skipper1000 shit to make it work with your 500 anyway? They are junk.
