2005 mustang gt 99% stock, sputters horribly

This is my last resort as far as help, i have my 2005 Roush that I've returned back to stock, the only thing not stock is shorty headers, off-road x pipe cmcvs and mufflers.
The car runs like total shit. It'll sputter pop and surge horribly for a short period of time to where it's undriveable and then run fine and then sputter again and then run fine etc etc etc
It has brand new:
MAF
Fuel pump
FPDM
Spark plugs
Coils
All new and oem.
It throws codes P2196 and P1298.
I've looked and looked on several forums and no one seems to have this problem. If anyone can give me any info regarding this problem it'd be greatly appreciated. Thanks guys.

It's always the alternator! Could also be your fuel pressure sensor on the rail, those seem to go out.

Did u get a tune to go back to stock? This actually sounds like one of your spark plugs is starting to go bad... That's actually what happened to me on a brand new set of spark plugs just check each of them out and see if any of them are burnt on the electrode and look for cracks in the ceramic coating

Clean the throttle body and replace the front o2 sensors and check o2 sensor harnesses for damage.

+1 on the TB cleaning. Mine had the same symptoms and codes. Cleaned the TB and it ran like new again.

I have it tuned for stock with the cmvcs and the o2s turned off for no cats, we've already taken the TB apart and cleaned it throughly and it still runs like this.

check the plugs, and for shits and giggles take apart your bec, mine was fried from the whole radiator fan lverheating melting ect and it caused to the car to stall and all sorts if funky stuff.

The plugs have 2 miles on them.. MAYBE... not even that much. I already checked them anyway they are fine. BEC?

I put brand new plugs in that caused my car to spit and sputter. New doesn't always mean it works. Luckily I had another set that I knew were good. I swapped them in and it ran fine.

I have 3 different sets that I've swapped in and out a few times. Unless all 3 sets are bad I don't think it's the plugs. I'm gonna try and get a video to show you guys.
It even pops and spits in the intake in the engine bay.. Maybe than can help you guys figure out what's wrong.

If it's popping and spitting into the intake manifold you have a issue with cam or ignition timing. Could be a stuck valve too.
