Need Help With My 2009 Mustang GT Swap – Constant Bank 2 Issues

Hello, I am new here, i'm hoping someone can point me in the right direction because I've been chasing this problem for a long time.


The car is a 2009 Mustang that started as a V6, but it has a 4.6L 3V GT engine and a manual transmission swapped into it. I don't know exactly what year the engine is.


It has Ford Racing Hot Rod cams, shorty headers, a catless X-pipe with dumps, 3.73 gears, a stock intake, stock throttle body, stock MAF, stock airbox, and a glass roof.


My scan tool identifies the PCM as a 2006 Mustang, and the calibration code is TJF1. The engine also has the older two-piece spark plugs, so I'm thinking it may have a 2005–2006 PCM and harness, but I'm not 100% sure.


The codes I'm constantly getting are P0174 (Bank 2 lean), P0345 (Bank 2 cam sensor circuit), P0349 (Bank 2 cam sensor intermittent), P0198, and P0458.


The car cold starts rough, idles fine for a little while, then after about 15 minutes it starts running rough. It misfires on Bank 2, hesitates below about 2,000–3,000 RPM, and feels down on power until the RPM comes up. My Bank 2 fuel trims have gotten as high as +46%, while Bank 1 looks much more normal. The MAF readings seem reasonable, and the engine doesn't have any noticeable timing chain rattle.


I've already put a lot of money into this car. It has a new timing kit, cam phasers, oil pump, water pump, timing components, gaskets, spark plugs, and I replaced the Bank 2 VCT solenoid. I've also replaced the Bank 2 cam sensor connector twice, but I still get P0345 and P0349.


At this point I'm starting to think the engine harness is damaged somewhere. Since this is a swap, I have no idea if it's the correct harness or if it's a mix of different years. I haven't been able to find a harness tag yet.


I'm considering buying a 2005–2006 GT manual engine harness, but I don't want to spend the money if I'm headed in the wrong direction.


Does the TJF1 calibration definitely mean I have a 2006 GT PCM? Should I match the new engine harness to the PCM or the engine? Could a bad engine harness realistically cause all of these Bank 2 issues? Are there any common places where these harnesses rub through or fail on Bank 2? Is it possible the PCM itself has a bad cam sensor circuit?


I'm trying to stop throwing parts at it and actually fix it the right way. If anyone has dealt with this before or has experience with 3V swaps, I'd really appreciate the help. Thanks!

I was first thinking you might be experiencing alternator issues because it tends to throw those cam position sensor codes but I'm not sure I have seen those codes before. But it can't hurt to have the alternator diode tested to see if it's bad.

My only other thought would be to bypass the harness with a sensor feed and return signal wires from the sensor directly back into the ECU to see if it is harness related. I mean test the wires for continuity first but since it's intermittent that might not tell you enough.

Catless = bad. Unless it was tuned for cat delete, it will run like shit. Dumps help make it run even worse.
And the exhaust wont cause cam codes. Not sure what they are, Im not looking them up.
