So i installed a new engine harness i purchased from a fellow member. The car starts and idles perfect. But after a min or so of running i get the battery light on the cluster. This wasnt there with the other harness. Also after the harness swap the A/C compressor doesnt want to turn on. Any insight would be massively helpfull

Did you get the harness for your model year?

Alternator cable hooked up (the large separate cable from the battery to the alternator)?

The alternator cable is definately on that was my first thought. I was told the harness was for an '07 and my car is an '07. Wouldnt other things not work if it was the wrong harness?

And this is the one i replaced it with

So would the verdict be that i have the wrong year harness?

The orange wire 4th row down goes to the alt plug, the other two wires on the alt plug go to the ECM. Could it be the wrong pin position at the PCM causing my Battery light

I gotta step in an mention I sold him the harness. I bought it from someone else on here over a year ago and he bought it from the guy that pulled it out of a car. He was told, and then told me, that it was for an '07. My apologies again, in public, if this turns into a rat's nest.

There is a 10 amp fuse in the original electrical box under the hood near the battery. If that fuse blows or that circuit is not complete, it will cause that battery light to come on.

I see about 4 wires that are NOT on the factory plug, but ARE on the one you replaced it with. Definitely does not look like the plug you need, but I could be wrong. Here is what I notice right away:

1) Seconnd to last column on factory harness there is no gray wire below the red. On your replacement there is.

2) On your replacement below the metal nut you will see where there are 2 red wires in the same hole, on your factory there is nothing in that hole, it is in the column before it.

3) Factory harness has a blue(black??) wire two slots below the yellow wire in the first column, replacement apprears to be none.

4) On the factory harness second column it has one red wire, while the replacement has a green wire in that column as well.

5) In the first column at towards the bottom there is a bluish gray wire that is not on the factory harness.

My guess, wrong harness!!

Unless you're very much able to resolve where things are going from that connect and changing things to match, your best bet will be to get the right harness for your vin as you mentioned.
Sure, some things work: the yellow starter wire is in the same place , the pink a/c wire is in the same place, etc.
Since your engine runs, the harness seems to be moderately-close. There should be a part number label tag on the harness, if it's still there and still legible; that could help.

Good luck.
