I also have a GT 07 (Conv). It had the same problem a few months back. I took it to the dealer and they fixed after two tries. It was a clog draining plug. The work was done under warranty. Good luck.

I'd just check to see if you have something covering up the drains. You can fish around with your hand and find it pretty easily.

I believe there was a TSB on this. There is a seal issue in one of the rear quarter panels and through the tail light mount. My buddy bought his 07 and his trunk was filled with water. Not sure if he had to deal with it since he cleaned the trunk out that one time.

I would clean it ASAP, and make sure to use a shampoo. Also check any of the quarter panels, and see if there is moisture around the seals. If there is, you can probably get away with using Gasket Sealer (Black bottle) on those areas and you should be good. I haven't had this problem yet (knock on wood) in my 07 or my 05 GT's.

To the OP,

If dirt and grit is present in the bottom of the quarter panel where the water is collecting, then the rear tires are splashing water up onto an area with a poorly sealed seam.
The best way to locate the culprit seam is to dry out the quarter panel trough, jack up the rear of that side of the car, remove the rear wheel, spray water onto the wheel well area with a nozzled hose, and check the quarter panel for water. If it's present, then check the wheel well area for a poorly sealed seam.
If no water is present after spraying the wheel well area, then spray the area behind the wheel well where the gas inlet tube passes through the quarter panel. If that causes water to collect in the quarter panel, then check for a poorly sealed seam around the gas inlet tube(Note: A poorly sealed seam in this area was causing water to leak into the driver's side rear quarter panel on my 05 GT).
Do the same the procedure on the passenger's side.

After you take it to the dealer, take it to the car wash or hosed down with water to see if they fix the leak. (You would think that the dealer would check, but they don't. At least mine didn't and I had to take it back).

What I have found is that Drain-O or even hydrochloric and sulfuric acid works!
