Ok, for a few days there was an annoying sound coming from my rear end, I could not for the life of me figure it out. I thought it was the brakes, I needed new rear pads. So I got new pads put on but it didn't help. I took it back and today he called me and said its a dogbone on top of the diff that is making the noise, but it is aftermarket.

I told him to just get a Ford factory part and put it on, he said he isn't sure if it will fit since the car is lowered. I don't know what the piece is called.

Yes that would be the upper control arm. It will fit if you are lowered and that is most likley the cause of your noise if it is a aftermarket one. They are known to make noise.

Have your mechanic also check the rubber bushing that the upper control arm bolts to on top of the differential to see if that has worn out. Mine was shot and I had a polyurethane one put in to replace it.
