PCM replacement and programming

If I replace the PCM, is my SCT tuner able to program the new PCM with one of my cutom tunes or do I have to have it programmed somewhere first ?

Its usually a sticker in the PCM. Or use the SCT to read it.

You'll also have to "deal with" pats.

So it sounds like I have to return to the stock tune, replace the PCM, flash the PCM from the Ford website then load one of my tunes from the SCT tuner.

Return to stock FIRST, yes. Then replace the PCM.
If the strategy codes are the same, then you should be able to load the tunes on your car.
