Well i put my stock air box back on and reloaded the stock tune from the X-Cal 3 and the car won't start. Mileage is all dashes and security light is flashing. So i think its the PATS system. Anyway to fix it or have to get the computer re-flashed by Ford??

Sounds like your PCM is whiped clean. Try redoing it with the xcal. If that doesn't work then you'll have to take it to a ford dealership so they can load the original as built data.

I am not exactly sure what causes it, but Brenspeed the one that made the custom tune said it sounds like the dealer updated the computer prior to me buying it since it is new and the X3 sees 2 different strategys or something of that nature and is not downloading it right or something. He talked to SCT and he said they go do a recovery of some sort to get the stock tune to working order and what not. But Brenspeed kindly sent me another tune that pretty much is like the stock tune but turned the rear o2 sensors off. Runs great. Defiantly recommend Brenspeed to anyone.

sounds like something was corrupt during the re-flash. Contact SCT tech dept and they will get you straightened out. Don't worry your ECU is fine.
