So, I have my car off at my tuner, He had the tune almost done, and the car was making good power, when he went to make a slight change the car's tune got corrupted/he lost it, and i get a call today saying that he is getting this p060c code, and that it is corrupting the files for the tune, i have a GT with the saleen supercharger, and I know the stock ecu got flashed by them, but he was having problems reverting it to stock tune off of my sct tuner (stock meaning the saleen tune), he tried unmarrying the sct device because we are tuning with Diablosport, and i believe got a similar code again. I believe his course of action is to try to find a stock flash, (idk if possible), or a new pcm. What do you guys think? ever hear about this before? Im writing this with somewhat limited information and in layman terms so forgive me if im forgetting something that i dont understand or know.

Best way is to have it flashed with a ford IDS scan tool to fix it. And load load a fresh tune.

Elec Cont Unit (ECU), 4.6L, MT, ID 7R3A-AEC
Elec Cont Unit (ECU), 4.6L, MT, ID 7R3A-ALC
Elec Cont Unit (ECU), 4.6L, MT, ID 7R3A-AUC
Elec Cont Unit (ECU), 4.6L, MT, ID 7R3A-AVB

I just pulled that from a salvage place, these 4 are all listed under a 07 GT with 4.6 and 5speeds, but the ID numbers I have no idea about, what do the letters at the ends of them mean?

The engine runs? Does the wrench comes on rather quick?

What PCM code is yours? I can tell what calibration code you need of the list but sincerely you can use any 07-09 auto or manual PCM.

Yeah the engine will run, but he told once he gets on it past 4k rpm or so it will limp mode and the wrench light will come on. My tuner was able to get in and start tuning at the beginning and got 12 pulls in and was fine tuning things then the wrench light has come one and we have been having trouble ever since. the pcm id number of my current ecu is 7R3A-ALC. Any other ideas other then to buy a new pcm?

I have replaced two 07 pcms, there should be more codes there (2104 is one but is a consecuence of the others) but need a real scanner to read them. One even on a 100% stock car.

Yours is an XZE2, you don't need that specific one, any manual or auto 07-09 will work (The last one I've replaced was an XZE2 and we used an SBM1 one) just need an IDS, read your current and swap the replacement so it will overwritten, then need to re-do PATS.
