The battery drained completely, and I had to open the door with the window fully shut. I've tried the window reset procedure a few times.
Press and hold down, once the window is down, continue to hold down 2-5 seconds then press up and once the window is up, continue to hold up 2-5 seconds.
The window will one-click down/open without issue. However, when I one-click up, the window will go up to the top/closed then automatically come back down to 3/4 down/open. If I open the door I can get the window all the way up.

Any ideas before I throw parts at it.

That makes no sense. You should not be able to roll window all the way up with door open.
Roll both windows partially down.
Disconnect battery, go have a beverage of your choice.
Reconnect battery after 10 min or more.
Get in close doors.
Roll window up and hold switch.
Roll window down and hold switch.

Check to see if the reset took.

Mine does that occasionally. Some combination of ups and downs triggers it I guess. I just hold both switches down till they stop. Then both switches up till they stop. Of course with doors closed. And yeah getting the window all the way up with door open makes no sense.

Window all the way up when it open in the first two pics. Is it all the way down the the last pic?

Really? 10 minutes or more for a beverage of choice? Lightweight. LOL!

If you can't fix it with the reset procedure you might have a bad door sensor.

There has got to be some way to test if the sensor is sending the proper signal. Do your interior lights act funny at any time? If you turn the car off does the radio stay on until you open the door?

Interior lights only are on when the door opens and when the door is open I get the notification on the instrument cluster then the radio turns off.

Got into the car today, and the window was working correctly. I didn't do anything like a reset, just turned it on, which I did many times before and after posting here.
