Need help diagnosing codes after shorty header install. 2009 GT

Codes are
P0600 (Serial Communication Link Malfunction)
P1000 (Monitoring test not complete)
P2105 (Throttle Actuator Control System - Forced Engine Shutdown)
U0300 (Internal Control Module Software capability)

Car dies when put into stock tune but starts and runs fine with one, wondering if I nicked a wire or broke something during the install and what it could be. Any help would be appreciated!

The first two are OK for just having reconnected the battery after working on car.
The last two make no sense just from header install as the title says.
Since you are talking about switching tunes, sounds like you have a bad tune.

I just had the same thing happen to me after installing cut outs, after spending hours tracing the codes, i found the culprit Diode Ford PN 4F2Z-14A604-AA $8.67 at my Ford dealer. Slot #53 in the engine fuse box. Back to normal.

I am considering shorty headers for my 07GT so this subject interest me. Please someone tell me what one is to do if these codes come up ? Does one just clear them and will they return ?

If there are no codes before you install shorties, there shouldn't be any afterwards either as long as you follow the correct installation procedure. That includes disconnecting the battery before you start.
