Paxton Novi Install Issues

I'm helping my dad install his Paxton Novi on his 2007 Mustang GT and were running into the issue with the thermostat hitting the Ford Racing intake manifold and not allowing it to sit properly. Has anyone here run into this issue or now of anyone that has?

Note: We are using the spacer provided by Paxton.
We can not just remove spacer provided due to the thermostat hose
running straight into pulley on Novi.
