Typically, this is a problem that the 05-07 stangs had. In 08, Ford began installing a piece of felt on both sides of the track to keep from scratching glass/tint. I have an 08, my gf has an 09 and we have both noticed one or two faint vertical scratches running the height of the window. What gives? Is it possible the felt just became dirty over time and scratched it? I do run with my windows down more often than not.

Yes. Remove the rubber and clean it. It could have a small rock or debris in it that is causing it especially if you run with the window down a lot.

I have the same problem ('13). Sounds like I need to clean it out. Then get the side window tint replaced.

I used the Tint Protector felt made for the 05-07 mustangs. It is just an acrylic adhesive felt for automotive use and cut to fit the window felt/rubber. It is actually much more gentle than even the factory felt lined rubber. It was like 25 bucks. I bet if you cleaned yours really well it would solve the problem.
